Once a side quest is completed it stays completed.
Sorry to say but if you're not going to do another playthrough you're gonna have to buy the trophy.

there is a secret shop where you can buy the achievement if you don't feel like the hassle is worth it
yea, I think that was part of the point of Taro sticking it in there. Sort of like an FU to achievement junkies who care less about the game and more about the percentage. Personally I just did the basic beat the game and guide the rest route because I had no idea about that stupid shop until about a day or two ago xD..... could have saved me around 20 hours but w/e. It seems to help people who play offline and get glitched too so unintended good vibes I guess
