There's never a happy ending. The Happy Endings are always false and nothing but an illusion of ignorance.
Even ending E leaves you with a "what was the point of all that" feeling and "what are they even going to do now."
in all honesty I thought that after ending A.... the only real reason I powered through was because of achievements and because they other endings pissed me off xD.... 042 will forever be my savior for that exact reason

The E ending was a bit of a happy ending to me knowing that 2B, 9S and A2 are alive with their datas intact though pod.
The final part with the pods was kind of ok but given that the bodies of androids are pretty much worthless (every time you port you move into a new body) and they show zero signs of life or their memories it doesn't help much. The indication I got was that best case scenario, they are rebooted from the start again with no memories of what happened in the story.
It's almost like the director wanted to punish people for their curiousity, if you want to see everything and were not happy to end the story at playthrough A or B he wanted to punish you as harshly as possible. The save deletion is the final punishment.
You're forgetting that the pods have all their memories and data. They are bringing the bodies and parts to repair them and even checked to make sure the parts were original so it wouldn't cause problems in functionality. However they also stated they might just make the same mistakes again. So it's not all bad. Except for that entire chapter of 9S descending into pure madness akin to Adam and his love of anger. That whole damn thing just made me cringe and remember the last half of death note and cringe over that as well.

Well, the whole purpose of routes A/B was to learn the characters and to get attached to them. The route C wouldn't have any impact without it, don't you think.
And with the ending E you collect data and restore their memories. So they are the same again but you don't know how the future will be (unless you read a specific weapon story ;) ). That was from the final dialog between pods.
And I don't see the save deletion as a punishment but as a sacrifice for other people, other people did it for you too, only that way you could finish the game completely.
