Ending Y requires a little more than that.
I'm gonna spoiler tag what I'm about to say, just in case:
First of all, beat the third playthrough (A2's route), you'll need to level up a bunch, and Chapter Select is also important, because this can only be done between the fight with A2 (end of Forest King chapter) and defending the rockets and the carrier ship (point of no return).
You have to "meet" Emil when he's driving around the city ruins. He'll tell you that he lives "in the deepest deeps" (or something like that).
After that, you have to enter a sewer pipe that's pretty close to the one that leads to the flooded city ruins. Take the elevator in there. You'll find another elevator with a red light quite at the beginning of the underground level, but you can ignore that for now. Go "deeper and deeper", you'll see what I mean. After descending and fighting a whole lot of machines, you'll find an elevator with a blue light. No need to enter that yet, that's the shortcut to the beginning of the level, it's actually the elevator you found up there, but now it's unlocked.
Go a little deeper, and you'll find 2 machines with spike energy shields.
Get rid of them or just run past them, right through the door, the room behind it and another door that leads to Emil's actual home. Steal one of the masks, exit the whole area (you can now use the elevator shortcut). And go back to the overworld. Find Emil again, he'll tell you that someone broke into his home and that his things are now in a locked chest. You'll need 9S for this.

Keep in mind that if you reload a save because you died or because you turned off the game, you have to talk to Emil first BEFORE entering the pipe and heading to his home or else the door that is guarded by the two machines is locked, making your journey down there pointless. Basically, this sidequest gets reset until you've completed it.

Do the whole "go deeper and deeper" stuff again, and hack said chest. When you try to leave, Emil (level 99) will be in your way, and you'll have to fight him. After winning that battle (which also completes this sidequest, meaning you won't have to ever do it again unless you "feel like it"), you need to upgrade all your weapons to the last level, then Emil will want to meet you in the mall. Go there, listen to what he has to say, then follow him into the desert. It doesn't really matter which character you pick for this, you can go as 2B and 9S, 9S and 2B or A2. Just pick the character you're best at.
Remember A2's fight against the caterpillar boss? Be prepared for a similar but even harder one.
After getting rid of the enemy, a countdown will start, letting it reach 0 gets you ending Y.
EDIT: I'm assuming either my post or some research helped you with this, since you have all achievements now (unless you bought them).

He should drop it if you talk to him after the fight is over (In the fight arena). He does this every time, even if you already have the weapon and have re-triggered the fight.
Check your weapon inventory as well, may just be in there.
Just did it again and he dropped it this time, I thought check the inventory aswell but it wasn't there. But all's well now. Thanks for the response
