If you think about it it actually makes loads of sense.
You were 2B kitted out with unique equipment on a mission and were killed. You were then transplanted into a new body armed with a factory generic sword.
This is probably a great case of gameplay and story integration

Yes, the weapons all have about the same range of damage regardless of when they are found. You are free to use whichever you prefer. At least on normal. Not really sure how higher difficulties work, but the other weapons never seemed that much stronger.
