2B wake up after recovered by pot. However, data of 9S was heavily damaged and thus can't wake up even the body of 9S was recovered. 2B head to the tower and use the core of tower to recovery data of 9S. At last 9S was wake up by 2B.

That site also has complete translated versions of all of the nier automata novellas. They are very good and i highly recommend u read through them if you already beat the main game. "memory cage" and "memory thorn" give u backstory on 2B and 9S's relationship and past partnerships prior to the events in the game and theres also a few on the yorha stage play that has A2's backstory.
