Just keep a personal backup of your progress on your HDD instead of relying on cloud saves, that's the only advice I can give.
If not there may be a save file on the other drive. The game doesn't just save to the cloud, it also saves it to the relevant drive.
Go in to your Documents folder, open the Avalanche Studios folder, look to see if there are any save files there.

I created a copy of my profile's number folder today and saved it to my desktop. Then I tried replacing the current saves (the original folder in Documents) with each of the slots (there are 3 total), but I kept getting the same result when loading the game - New Game as the only option. A good chunk of the files have a last modification date of today's date.
You saved the whole folder, not just the slots folder, right? You need the whole folder, not just the slots.
And, yeah, I'm not entirely sure why it would do this. My theory is that the data somehow got corrupted due to multiple failed attempts to sync. Still, I'm unsure about that because I do recall seeing all my progress saved (cash and all) before the update for Emerald Coast came out even when I had poor WiFi. I just refused to play or update the game until now because of the WiFi.
I would uninstall and reinstall the whole game. You have the save folder saved, so no loss there.
I don't have multiple files in the COTW folder; rather, there are multiple slots in the player profile located in the Saves folder. It looks like this: Saves > profile ID > slots
I tried shifting around the slots to see if any of them had the right data, but they all mostly resulted in the same output - with the only option being New Game.
