Ideally you want the tripod for the extra height which makes spotting them easier. if you dont have the DLC and use a rock to wait on, always be at the edge so your barrel is poking out from the edge or as you have found shots can hit the rock you are on
As mentioned above, they almost never come straight in to a call. They'll usually circle to try and come in from down wind and will come in from the left or right flank. Anything you can do to position yourself to limit this behavior will also help.
If you hear multiple warning calls, it's either a group or it is trying to come in your direction, then you can simply wait in a good position hidden or out of the wind, depending on why it noticed you. E.g. if you stayed well hidden and without movement and get a warning call downwind you can be pretty sure it was your smell and vice versa.
If you chased it off, it will often flee in a straight line, and sometimes rest a bit at the end of it (often shot one in that position) and/or return not necessarily directly, but somewhat close to the original path, especially if you haven't disturbed it too much.
You can also run them down with relatively sure success although that's hardly in the spirit of the game, but you can combine the different tactics, e.g. chase them over a large clearing and wait at the edge of it. You need a bit of patience, though, and should be aware that it's not guaranteed it will return.
Sometimes I do something else and just keep the audio, which will alert me if something approaches.

Coyote feeding zones are where rabbit carcasses lie around, haven't noticed any noticable overlap with rabbit need zones, although that would make sense (but the animals tend to ignore each other mostly). You'll usually find them in the late night / early morning.
I personally got the high tech pack night vision was able to see them in the rocks around the lake at night and finished it that night.
If the rain and fog is too much at that night go to setting turn off fog makes a huge difference.
