I think I know what you are talking about as I have wondered the same thing, i.e., need a red deer caller, raise a level, still no gain in red deer caller.
My belief is that you have to gain skill, in the skill, that you want to gain skill.(I hope that's readable.) In the example above that would mean killing Red Deer to gain caller points.
I dont think it works that way. yesterday I leveled up and unlocked a Wild Boar Caller. I havent shot a single boar since I started playing this game. I havent even seen one.
Caller's availability should have been tied to call identification, something like 'identify 100 moose mating calls to learn how to use moose caller'
I like that, although they may have to rework the entire system to make something like that work. Still, I would have liked to have seen that last Feb..
