You can definitely set up two way rail systems to allow for much greater throughput of trains compared to "one trail, one rail" though.
When you click the train, click the name and you can change it to make it easier.
In other words, where are the trains' routes, itinerary, schedules, set of waypoints... LINES? You know that thing present in most other transport tycoon games out there...
Am I still not making much sense? =)
As for setting their specific routes and cargo settings, this is done through the route planning system and the train setup (for specific wagons and personnel)
Frankly, so far the existing possibilities for train routes management looks like it's still early in the development... =(
For the second, the train list menu is pretty much unecessary. Click on any track and you will see which trains use it, and that list is extremely useful. In the cashe of Nashville to Rochester, all four will show up in a neat list.
When I just started playing I actually had the same issues as the OP. It took a bit of time to realize just how handy this system is. It's very... precise and compact. When you click you only get to see what you need, what is relevant . You don't have to sift through huge lists of 60+ trains but always feel in control.
It's really well done.
Better sorting would be nice, but I'd hardly call it gamebreaking with how it is now. I have no issues finding specific trains, since they are clearly labelled after their route destinations.
