Typically I do this often near the stations when I upgrade them to transfer to a newly available station platform. What I do is pre-build the new line as much as possible. Then, once trains are clear, I bulldoze out the old, then snap together the new in a matter of a few seconds.
If you are getting a track blocked error even when a train isn't close, that's when you need to build a signal. If you need to temporarily clear a heavy area, place a directional "red" signal facing the wrong way to temporarily break the line and cause trains to wait elsewhere. Takes a little practice, but works fine.
The system is good, trains shouldn't get stuck even in "live" Trainiac mode as long as they can still reach all their destinations. If they should now use completely new track they will jump automatically to the correct line. Don't forget to place signals where necessary around the site.
