Same for me too.
Hasn't been fixed on any other TellTale Games. They don't support the Xbox One Controller apparently. Their statement on their website is:
"At this time, we only officially support wired Xbox 360 controllers for our games on PC.
We do not officially support wireless Xbox 360 controllers, any Xbox One controllers, Steam controllers, or third-party gamepads for our games on PC. We also do not support third-party drivers for controllers that are not officially supported."

Give my fix a go. (assuming you're running Windows 8/10) Go to Microsoft Store in Windows and download XBOX Accessories App. Then make sure the controller firmware is updates. Then browse local files for Batman and change the properties to make it run administrator. Picked it up.
My XB1 controller has worked on every other Telltale game..
Guess I'm playing this one with my keyboard and mouse for now.
