I was able to get it to work by disabling cloud saves in the options, making a copy of C:\Users\user\Documents\Telltale Games\Batman The Telltale Series\prefs.prop then restoring the saves from the backup, then replacing the prefs.prop file and finally launching the game. Hopefully this will help someone else.
ninjafoodstuff is right
If your lucky and you have a previous version of c:\<username>\Documents\telltale games\ folder (I keep volume shadow copies). You can check by right clicking on the batman folder and going to properties - previous versions
I launched batman, disabled the cloud saves then exited the game. Then I copied back that previous version of the folder but did not overwrite the prefs.prop folder. I launched Batman and voila, my progress continued.
Check your documents folder on your computer and find the Telltale folder where the game saves should be kept under "Batman" or "Batman- the telltale series". I would make copies of both to your desktop before trying anything, just to be safe. Figure out which folder contains your original saves, then copy all the files from there (folders were unnecessary) and paste it into the newer Batman folder that the game created.
Worked for me; I hope it works for you.
It takes literally less than two minutes.
