Games with native controller support often needs steam input disabled, as the injector assigns a temporary hardware ID in order to use the advanced functions such as media & menus.
Some games can work with the injector enabled by running them via big picture mode.
Those that don't: Rightclick game in steam, properties, controller, steam input <- disabled.
I have tried this a few times. every time steam is enable it show the controller working, but it doesn't. When I disable the steam input, it grays out the controller features in the game. Also, not working.
I will be leaving this post here for anyone else having this issue. Thank you all for your support, and have a great game.
My Steam controller desktop configuration setting was disabled when I checked, changing it to Desktop Configuration (default suggestion) enabled my controller within SoD2. I changed it to Gamepad after to see if that has any effects and turns out both are fine, so my experience is that as long as that setting is not disabled, things will work. I have custom controller layout for SoD2 and it's running fine as usual now.
Something must've happened with the past two Steam updates that took place back-to-back recently.
