Its best to move to a new map and claim the base you want then clear that map then come back to your old map if that is the one you want.
1. you get to choose which base to move to regardless of how you move to a new map.
2. you can move to another map without finishing the Legacy missions - you don't even have to destroy a single Plague Heart. All you need is a Command Center 2 and enough Influence to buy the base you want (5250/2250/1500/750).
As for the OP's question, no you can't continue to play on the finished map so you will have to move all the gear and facility mods onto your characters and fill your parked cars with rucksacks BEFORE going to do the final mission. Even when you move maps without finishing the Legacy, you no longer get to move to the same map you were on.
Could be a bug when it first came out but still you do not keep everything you built, you will have to rebuild your base and retake the map again.
