The water in rct3 was done differently, it created "rooms" for the atmosphere fog effect to work.
I'm certain the water in PC won't change much as it would have to be changed within the Cobra Engine itself, might have been left out intentionally to save on performance.
But then again, back then the waterfalls were added later as well, if i remember correctly.
Either way, it's not quite that easy to have modifiable waterplanes with realistic-ish atmo and all underneath, when you can basically place it anywhere. It wouldn't be a small task and takes some effort.
