You can also turn difficulty up to start making yourself actually have to think about combat encounters.
Because I am pretty sure there is a mod that fixes or changes it.
I recommend you keep going, you are over two of the biggest hurdles and while there is still Pain in your future, it really hammers home the don't pass go part of the Main Quest (Stop it at whiterun dragon, don't go to high hrothgar).
I don't think I have done the main quest in ages. My time is spent running around having fun. Not being a child of destiny.
If you actually meant they are walking through walls and not into them then I haven't seen that but are you trying to run the game at a higher than 60 frame rate because that causes issues.
