Just thinking (speculation)
If i disable creations and then enable it back and load the game to the point before i disabled creations, will that mess my game for good, or the game store creations progression in some file and when i load back with enabled creations back, all will be good?

You probably spent more time thinking about this scenario than bethesda spent on those creations.

It just looks confusing, but it is just matter of seconds. I would try it, if i was sure that it will not mess my game forever. Or just on the point to start all creation progression from the start.

Unless the CC have an update which change the values of the content. If it does, you usually have to start a new game anyway.

If you load the save with the same set of mods (including the CC official ones), then the save should work. Theoretically, it should even work with Oldrim saves.

Exceptions are:
1. You updated your mods, or the CC stuff was forcibly updated (jk, they don't), and the new version isn't compatible with the old data which is baked into your save. The changelogs should have more info.
2. You changed the load order, and this was the proverbial feather which broke the camel's back. Meaning your mod setup was quite fragile. Always run LOOT after installing or updating.
3. Some mods were updated, while others weren't and this broke the compatibility between them. Or the patches which provide said compatibility.

There no "progress" data which is stored in the mod files. Maybe some settings.

So when load back my creations and load the save, all the progress (for example with East Empire Company) is reset and all it starts again?

The progress is stored in the save. If you load it with the same set of mods, it will be there..

I missing some achievements and it would be nice to have them. I tried a plan that before achievement trigger i will disable all creations, gain the achievement, enable creations and continue to play. But Bethesda ensures even before this it seems, once the save has MODDED tag, there is no way to reach any achievement and the MODDED tag will never disappear, nor a new save tree will appear when you save without creations (unlike vice-versa).

This won't work because disabling mods and then continuing with the save will damage it. Unlike as with the previous TES games, here, you can't uninstall mods.

Just wait until they've fixed that.

Current version 1170 have issues in regards to steam achievement. Even mod that enable achievement currently have issues with it. Wait till they sort everything out at next update.

But it's still risky at this point, and it needs you to jump through some hoops, so better wait for the next update. Or simply ignore those achievements.
