How to sell high priced potions when shopkeepers don't exceed 1000 gold?
Whether its potions or armour or whatever, none of the shopkeepers have any gold to pay for those items.
What's the trick to this? No mods by the way.

You can get some speech perks to increase the amount of gold shopkeepers have.

Alternatively, if they have things you want (like ingredients for alchemists or whatever for general goods merchants), you can buy that first and then sell the potion.

Or just sell it to them and deal with the fact you’re not getting the full value.

How would you sell a 4000 gold potion?

Join the Thieves Guild and restore it completely. That unlocks all the various fences, and those are the vendors with the most gold in the game. But even then, you are only selling a single potion at a time at those prices. Once fully restored, each fence has 4000 gold. The Master Trader perk adds 1000 to that, and if they can be invested in, the Investor perk would add another 500.

You restore it by doing the random jobs for Vex and Delvin. Complete 5 jobs in a certain city (Markarth, Windhelm, Whiterun, and Solitude), Delvin gives you a special job. Completing one of those special jobs unlocks another fence, and gives them all more gold. Complete all 4 to (almost) completely restore the guild and unlock all the fences.

(I say almost, because you need to complete a total of 125 of those random jobs for Vex and Delvin to completely unlock everything. Though once the fences are unlocked, everything else is just a trophy on the shelf behind the guildmasters desk.)

buy some stuff from the vendor to get the money up, then sell the overpriced potion.

Oh, and with the right perk you can invest in shops to get the base amount of money up too.

Mages and Soul Gems (or spell books). You do have the Speechcraft 50 skill perk to sell anything (non-stolen) to any vendor right?

Enchanting? The cats sell grand soul gems...all of them...nearly all the time. Unload items on them...when they run low on gold...buy a soul gem...etc...etc...

I have too many soul gems, actually, filled and empty.

You can sell things worth more gold than the merchants have, you simply won't get the full value of the item.

If you really want to get ride of the excess items and move on, you can just give them more gold. Just don't go over 5,000 septim.

Invest in the shop.

This is why I like purity. By the time you unlock the perk, you can make potions worth so much that you can't sell them for full value anyway, or can only sell like 2-3 if you buy all their ingredients first. So while the perk reduces the value of mixed +- effect pots, its moot.

your best bet for big ticket potions is to sell them at general goods stores after buying out all their filled grand soul gems, and anything else worth having (rare ore/ingots, etc).
You say you have too many soul gems as well, but you can buy unenchanted weapons from the general goods guys to enchant then sell to the blacksmiths who won't buy potions (unless you unlocked sell everything to anyone already).

at this point in the game, money stops being worth chasing too hard. Whats left to buy? Training, I suppose?
