Any texture- and mesh-related mods should be compatible with Skyrim Special Edition. If they aren't right out of the box, Bethesda has mentioned that the new CK releasing with it will have conversion tools. Hopefully that includes something to convert BSA archives to BA2, but we'll have to wait and see for that one.
I've also read this article on Skyrim's Nexus Mod site, saying how SSE will have its own Nexus Mod Site:

Which is actually good news.
I personally do not intend to install a gazillion load of mods this time around. It pretty much took all the fun from my last run, and eventually lead to its abrupt end. I frankly enjoyed Skyrim a lot more on my PS3 when I just PLAYED the game instead of spending (and sometimes wasting) so much time on modding, remodding, fixing and tweaking my modded build.
Therefore, if I ever return to Skyrim, I plan on only installing non-game-changing mods, aside from perhaps Sky-UI.

Hopefully with the new shader and lighting - ENB can be skipped on as well. Never liked ENBs aside from RealVision ENB. I think I will pass this time.
Here are the mods I am hoping will make a return, will appreciate your opinion about them, if you think there are better alternative in the same taste or type:
Skyrim HD - I took the impression it was a good, all round, simple texture overhaul that's very popular.
SMIM (really important) - makes every object stand out and look much better, especially with DOF - hopefully the new SSE's DoF will do the trick.
Realistic Water Two - Is that the somewhat agreed upon "BEST" water mod? I know that Pure Water is also very popular, as well as WATER. I always though that Realistic Water Two was the most advanced water mod.
Enhanced Blood Textures - probably the very best without a doubt, right?
Ultimate HD Fire Effects - Makes fire magic that much prettier. Not too heavy too.
Footprints - small mods that adds footprints to anything, including tiny animals.
Also optionally:
Vivid Landscapes - really love the level of detail, especially the tundra, swamp and ruins.
Project Parallax Remastered - works well with MOST of the above, and makes walls and roads prettier.
ELFX - never tried it. Was a user of RLO - but that was a very drastic visual overhaul.
aMidianBorn Caves and Mines - great looking mod.
Book of Silence Weapons/armors/creature mods - never used that either, but heard good things about it. Is it "Lore Friendly" ?
I am personally using Phinix Natural ENB preset in my game.
WATER is my absolute favorite from all water mods. I would be using it, but most up to date release does not have support for Realistic Needs and Releases. Author is taking a break to see, if RND 2.0 is moved to Skyrim SE. I hope it will, because I am really not a fan of iNeed and I would love to move back to WATER.
From texture combinations, I am using Noble Skyrim, aMidianBorn, Real Roads and RUSTIC textures. They complete each other very well. (Real Roads is not visible in following pictures. ELFX on the other hand is.)

I'm personally a fan of skyrim redone, and Frost Fall.
SkyUI depends, if they updated scaleform version. If they did, then the whole thing will need to be rewritten again. :/
Also dogmeat in skyrim would be interesting.
Meshes,animations and esps need to be modified using the creation kit
skyrim is pretty much unplayable without SKYUI even with a controller
Someone correct me if I'm wrong, but I'm pretty sure they are still using the Creation Engine? In general, the Special Edition should be pretty similar to Fallout 4, I think. So I doubt an SKSE update should take very long at all. I mean, even the F4SE was finished much quicker than I would have expected and that was a pretty big step from good old vanilla Skyrim.
I've even heard people speculating that the SKSE team got the game in advance to get it ready as soon as possible, but I wouldn't count on that to be true.
