If so. Have you run FNIS for users lately? Does it report any issues?
If nothing is wrong there. Are you using Racemenu or another Character Customization Mod?
If so which one and are you using the correct XPMSSE Plugin for that mod? Have you checked the Weapons Tab in Character Customization and see if everything is set to default (All set to 0 or 1 depending on the field).
Do you have style randomizer active in the XPMSSE MCM Configuration? I usually have it off and cloak spell disabled (Heed the warning about being in a isloated interior cell when disabling).
These are only some of the things to check. These are the ones that I would do first.
A load order list would help indeed.

Yes that is the skeleton I am using, FNIS is giving 1 warning for the 2 mods that it says it has generated for. I have the Racemenu mod. I went through the settings in-game and all of the weapon setting were at default and style randomizer was off. I should also say that I had the enhanced character edit mod installed but uninstalled it recently before starting a new game. Slight: Weapon is attached to the right place, but you can discern space between it and the body less than 1 foot (or 1/3rd of a meter)
Extreme: At an incorrect location or at an extremely off angle. Or both.
I mean I am just so use to adjusting things in racemenu (and most of is done and recorded on the presets I have made over the years, so I rarely have to. New Characters being created off existing presets).
Now my biggest concern is the Style Randomizer or worse the Style All toggles in the MCM for XPMSSE. I don't think I have ever used them so I wonder if you do. I know they are system intensive and my concern where NPCs put their weapons is nil.
The flickering sounds like normal lag as the game loads up a save or a weapon is equipped for the first time that play session. When i first start playing (a save, not a new start) it sometimes takes a few seconds to never for things to align where I set them. If it doesn't seem to be setting I will switch or clear my hands and try again after a minute or so. I mean sometimes things just get stuck.
If you are getting consistent oddities, there may be other issues you need to deal with. Lessening your System load.
Maybe someone else will have better advice for you. All the above is just things to think about based on my experience.
I don't recall ever using the style randomizer, I hardly ever interact with the MCM menu.
I don't know anything about mods though so I couldn't tell if one mod is trying to make the weapon stick, another has something with the armor that makes it stick out, or what the problem is.
Also, both when I disable all of my plugins and with them enabled my 2 handed weapons clip right through my quiver for my arrows. I can't remember what it's supposed to look like anymore to know if its off center or sticking too close.
Do you mean that you save presets and then use them again in other playthroughs? I did try using the racemenu to move the weapons inward but the then they clip into my back when I'm naked and that concerns me about what they might do with other armors.
So I think it has something to do with Cbbe, Xp32, Hdt, or their interactions with my armor mods like the immersive armors bodyslide version.
Do you have any knowledge or idea as to what the problem might be? It's hard to even find the right order of words for a google search.
If its the most recent version, the installer for it should give you the option to use the MCM menu (which I highly recommend, you can change animation styles in game, much more convenient).
Yeah I save all my characters. When I make new ones I alter facial and body to a new character and save that. They usually carry the Weapon section offsets with them. If I am making a preset to apply to NPC I have to be mindful to go in an zero any settings I made so that they don't affect the NPC. Again I don't use the Style Randomizer (which applies a random style*) or the Style All feature (which applies your setting or Style choices to NPCs)
*Style being in this case the weapon placement; I.E daggers on hip or Daggers on lower back or daggers on Boots (left and right being individually designated for any).
Do make sure all your stuff is up to date, New mods come out daily and likely they use the latest and greatest. I have had some 3ba armors not work right because I didn't have the latest 3ba version and or Bodyslide/Outfit Studio.
