I was always bothered by Space Marines fighting Imperial Guards, even though I don't know to much about the lore of Warhammer 40k to be honest =)
Disregarding lore really worked out for Dawn of War III... it's almost as if in the 40k IP the lore is the best thing they have going for them.
How is IG fighting SM going against lore? It has happened numerous times in 40K history.

Also DoW 3 failed because it tried to be a MOBA instead of a RTS. It's failure had nothing to do with lore concerns.
Combined Imperial faction sounds interesting as well, but that might cause Imperium faction to have almost double unit counts compared to others and I’m not so sure if that would be a great design choice in strategy games.
Combining imperial factions kinda leaves out adding in even more factions later on from the imperial roster, like the Sisters of Battle, Sisters of Silence, Adeptus Custodes, Adeptus Mechanicus/Skitarii, imperial assassins, etc.
Not to mention that when the IG advance, they should be getting Orgyns/Karskins and better tanks, not simply upgrading to boring space marines.
Although I will say it is quite silly for such a small roster. The same roster from say dark crusade would make waaaaaaay more sense in a proper 4x game.

(I played tabletop 10+ years and we always played very lore friendly. After dozens of battles 2vs2 as SM chapter fighting alongside IG vs Orks/Chaos or double Tyranid teams I don't see myself doing civil war, no matter what. I guess you could justify that, but it's zero fun.)
Even if the Commander/Govenor was innocent the mere accusation of chaos worship is mostly a death sentence. The Imperium don't really have proper trials to prove innocent so mostly just kill to be safe then sorry. What that in hindsight the commander may think "screw this, Im not going to let those marines kill me and wreck the world I have spent so long building. Guardsmen! The space marines have gone mad. Kill them and protect your home! For the Emperor!"
After this the Space Marines may then think, "Right they are attacking us, now we KNOW they are heretics. Purge them all brothers! For the Emperor!" This sadly does sometimes happen in the Imperium, especially when there is a breakdown in communication between the Marines and the Guard.
That's exactly what xenos scum would say!

Thats because the IG and Space Marines are different forces, with their own command chains and structures. They're Imperium armies, but they are very different forces, answering to different leaders, and with different objectives / mandates.
The 40K universe is Grimdark, this means even the "good guys" turn on eachother from time to time.
I, of course, prefer it when brave warriors of the Emperor wipe out the xenos filth together in His name.
