2. If you're plundering it takes time like raiding does. However, that does not seem to be the case for you. It is possibly a bug.
The campaign will bug out if you do things that may affect the storyline dramatically.

Not sure what you mean. I've taken it but would like to avoid plundering the place.
As for the actual problem, where you have no choice but to loot the place you are taking for whatever reason, I cant even begin to guess what could cause that, aside from the earlier morale based guess. Personally I dont entirely understand why the soldiers would be upset that they cant rape and murder your subjects. That would be expensive and wasteful. You own the castle and town, those things are already yours, why damage and destroy them, kill off people such that it would take a long time to actually recover?
I know it's not morale as I've had it maxed. I suspect it is my infamy, as my repuation is unkind. So I'm actually going to try and get my rep up to over +1 and take a fort to see if that option becomes available then.
Oh P.S. I'm a vassal of of Northumbria.
My reputation is like.. 127 or 227, so I doubt that is it
