At that moment you have to intervene and use blunt weapons to capture both.
There is only limited time window for this all - in few hours since their meeting they both went own way and disappear. So if you have slow party or hesitate it can be impossible to do it in time. (in rare occasion you have super fast group and you are afster than spy you have to act bit different and keep your distance before he reach the meeting point, otherwise he panic and run away - but you need speed like 6.5+ for that)
A few things to keep in mind:
1) Do not take the quest at night. That would make it much harder to see where the spy went.
2) Make sure you equip blunt weapons, and tell everyone to use them.
3) In mods which allow you to set the fast-time coefficient, reduce it, so you can see who leaves.

If you are have no decent scout, are leading a warband of a hundred men, most of them recruits, and get offered the quest, just skip it. You're just not equipped to handle it.
1) Darkness descended, and you lost the track, because nighttime makes tracking harder.
2) The spies met, and left. You were too late
3) You were moving more slowly than the person you were tracking. The tracks were getting progressively older, and expired.
I'm mid this quest. I followed the spy by dead reckoning when I saw which general direction he went, caught the meeting knocked everyone out, they are prisoners. BUT I can't get Sanjar Khan to accept the mission as finished. What gives?
You can capture the Ordinary and the Unremarkable NPC.
If you have either then you should be able to deliver the one you have to the lord who gave you the mission. May have to pick the dialogue option for "About that task you gave to me..." or something like that.
If you only got the spy, you may not get much of any reward. If you got the handler, it's good enough, though it's best if you have both.
From your post, I think you found the meeting after it had concluded and since the spy travels alone, the group that you knocked out probably includes the handler. The lord should accept the mission as complete.
BUT - you missed him. You came to the meeting point late where the meeting finished and he left (or in opposite you somehow got there before him - both parties shall start move at same time so is strange there was just one if you catched it static near the village) and you captured only his contact that offer no reward.
You're right, it can be useful if you are built for it, what I really mean't was something more convenient, fun and enjoyable for me personally to do instead, that doesn't require me to completely adjust just for that one quest, but maybe some people like to do that kind of thing regularly and are regularly built for it. Personally I always skip it, as I'm never equipped for it when it comes up and I'm not going to change everything just for one quest, especially when some things in some warband mods cannot be changed or are too much of a pain to change, for example adjusting the size of your party.
