Save Data Transfer

I played the first two games on the Twitch client after receiving them from Twitch Prime, but now that I am buying the third game I would rather do so on Steam. My question is, is it very difficult to transfer the save data of the game considering they are using different game clients?

You should be able to load the Banner Saga 2 saved game into your Steam Banner Saga 3 game, yes. Choose "Load Game" and then navigate to where the save files are for your S2 game in Twitch.
