Thanks for the answer, I just figured it out.
The puzzle piece in your inventory does go there, you just have to move several pieces to insert it in. These pieces are Aya's face and the area around it, which includes pieces depicting the cat she is holding. You'll know these are the pieces you have to work with because they look darker than the other pieces. They will turn bright once they are slid into the correct space, but because this is a sliding puzzle you will have to re-position them even though you get a few correct. This is because all of the puzzle pieces have to be positioned correctly, a single empty space is provided to you for that reason. Just keep sliding them around and eventually they will fit.
However, you cannot open your inventory while working on the puzzle so you can then insert the missing piece. You have to back out of it first and then open the inventory while facing the panel before selecting the puzzle piece. The puzzle will remain the same where you left off even if you have not completed it first before acquiring the missing piece. But as I said, it must be finished before the missing piece can be inserted.
You are correct, that is the last gem and you do need to give the stuffed dog a bone. You can get the bone after removing the furnace key from the undead dog with the scalpel. This is done after bringing the potted mandragora into the room where the undead dog is and having the crane pull it out. You'll need to run back into the cultivation room so that the mandragora's scream does not kill Aya, it's a soundproof room meant to contain the mandragora screams. Upon returning to the room with the undead dog, you'll find the mandragora walking around that same room too. It has the bone you are looking for, but it will only have it once you've removed the furnace key from the undead dog.
I am sure you are aware of how to get the furnace key, though my explaining that in detail can be of help to whiisker and others who are having trouble with that part of the game. And for those of you who are, passing by the cultivation room after acquiring the furnace key causes a few of the mandragoras in the cultivation room to awaken and scream. You do not need to worry about this killing Aya, it's a soundproof room that will contain the screaming like I said above. But you do need to go back inside the cultivation room once the screaming stops because the mandragora in front of the glass containers at the back contains a gem inside its body. You need to kill the mandragora with the mini chainsaw to get the gem. Neither this mandragora nor the other two will scream when you go back in, and the mandragora with the gem will not scream when it dies, so it's perfectly safe to acquire this gem.
