Male Sim + Abduction = Male Sim is pregnant with Alien Baby
Female Sim + Abduction = No pregnancy
Male Sim + Female Alien = Both are pregnant with Alien Baby
Male Sim + Male Alien = No pregnancy
Male Alien + Female Sim = Female Sim is pregnant with Alien Baby

According to the 2015 guide above, this is how it works. Note that a number of the outcomes are different from what I found on the list at the top.

If they are abducted you don't know if the rapist alien is male or female so it is difficult to say. However only male sims can return pregnant ( In fact they only become fat).
It could as well be a female, even an elder, an alien parasite or the result of a biological experiment you never know for certain.
Because if you think about it it is physically impossible for a man to bear child by normal means so the method must be artificial, surgical implant or something.

In normal relationship it works as the other sims, without mods no male can be pregnant.

The second guide says sims4 but it works exactly the same for the sims 3 and it is all correct.

Additionally occult sims (such as ghosts and witches) cannot be pregnant after abducted, only normal male sims does.

When your normal male sim get abducted, you will have about 33% chance to get pregnant with alien baby after "Abducted" moodlet expire.
