Failed Retaking Ceres even though I destroyed all the ships

I destroyed the entire enemy fleet except for the drones and missiles. Was I supposed to?
after I exited the battle screen thing (It also said "All enemies are no longer a threat") The
mission was still continuing. I tried to destroy the drones and missile however the missions timer ran out before I could.

Yes, you have to destroy every single red blip in the orbital view.

And all enemies where no longer a threat in that combat instance.
