At state it in it better just emulate the switch version won't proton 5.0 working it broken.
what I put up there was just a premade prefix for Proton 5.0 with the dlls required to play the game somehow. I generated that prefix on my Linux desktop and just copy pasted the prefix to my Deck? I probably forgot to also include the dxvk dlls and maybe that's why it didnt work for others?
Honestly this is a janky plaster. I took some more time with a lot of trial and error and figured out a different better solution which seems to have worked on GE-Proton7-55 and latest Proton 8/Experimental. That is by applying a protonfix with 'quartz_feb2010', 'wmp11' and 'qasf'.
I sent a commit to GloriousEggroll, maybe hopefully in his next update the game would just run without doing any more tinkering on GE-Proton.

In my humble opinion, if parts of the game are cut out, even if it's just intro cinematics, it takes away from the original experience the devs intended and therefor should not be considered "working fine". We like to have it either working all or not.
I don't know about Fairy Fencer, i don't own the game. Mary Skelter also suffers from the same issue that the videos won't play and unfortunately the above mentioned protontricks won't work fix them. I assume that not every IF game runs with the same code/video codec?
