(assuming you are on the left side) charge down-left, do a headbutt while maintaining back charge (up-left + punch) and then all you have to do is input the super the moment balrog recovers from the headbutt.
The problem was that he was not obbeying (:P) the command to uppercut the super, and insisted on the frikin jabs so the combo did not link (sometimes I think the sf4 chars have a mind of their own...). The solution was to anyway keep using kick to activate the super, just get the usual ♥♥♥♥♥♥♥♥ ms timing or he would arbitrarily do straight punches regardless.
Perhaps experts can give a better technical explanation to this event, I know I can't.
it's NOT important which button you activate the super with. each hit of the super can either be a punch or a "uppercut" depending on whether or not you are holding any of the kick buttons at the moment where balrog will do a hit. so for a example if you hold down LK right before balrog will start hitting the opponent with his super, then an uppercut will come out as the first hit of the super. but if you like you can decide to let go of the LK button and balrog will do punches as the next hits of the super.
I think you didn't understand this correctly, otherwise you wouldn't have this issue as you can only hit airborne characters with the uppercut hits of the super (except for the last hit, which is always the same, regardless of buttons pressed).
by the way, this is also how the U1 of balrog works. you can always decide which hit to do in the middle of the U1.
