If that isn't the issue, try setting the checkpoint to "vacancy only", it's on the "always" setting by default. Can result in dropped suits due to duplicants trying to pass by when there are suits docked already, particularly annoying when you have 2 or more checkpoints and they can pass by both on the external side of the checkpoint area. That should leave you with at least some suits around though, but could be that the left-over suits from the "always" setting being active are already being worn by some duplicants and you just happened to check at a bad time.
You could also have the exterior side passable through to the interior, resulting in them wearing suits inside or no suits on the exterior.
