If it's not on the bottom you can build mesh tiles to make a floor to stand on.
Another way, which will result in the destruction of the polluted water, is to build tiles over the offending liquid. If all surrounding tiles are filled by a different liquid then doing so will delete the liquid on the tile instead of displacing it.
Yet another way is to use a Pitcher Pump. If a pitcher pump is touching multiple liquids, dupes will effortlessly and perfectly draw only the liquid that they're after, so use that with an auto-bottle liquid dropoff for polluted water to have your dupes pull it out.
If you use water through pitcher pump you dont need to clean anything - dupes can choose needed liquid if pitcher has tubes in several types of it.
