If it's too deep to mop, you have to pump it out. Or dig a new hole for it to drain.

You can pump it, or dig the area wider until the overall depth is shallow enough to mop.

as long as the amount is 150kg per tile or less your dupes are able to mop. by digging holes (which will then fill up to max; 1ton) you're able to control the amount of water so you can mop it.
widening the area or raising has the same effect.

Push M and use the mop tool to order them to mop it. Make sure they can actually reach the square you are trying to mop on.
