"Empty pipe" bug?

I've played the game for some time and noticed a strange phenomenon. My hydrogen generator, water purifier and any machines that have a intake pipe will stop working and say "empty pipe" once the pipe is empty, despite the fact that their inner reservior still has plenty of corresponding substances. Is this a bug or these machines are supposed to work in this way? Anyone please help.
