Best I can suggest are very general fixes: verify the integrity of your install or reinstall the entire game (it's not too big anyway). Turn off any mods. If you're on Linux or Mac maybe try running it on a windows? (obviously a pain)
Sorry I couldn't be of more use, the Hubie story is very cute so it sucks to miss.
Having a quick double check of the card logic, the condition for Hubie's branch on Exploding Doodads requires companion enabled (can't be out of action/incapacitated), companion is Hubie, and you must have progressed Hubie's quest to a point where you need to visit it.
Unless you've used his companion ability or had something else disable him, it sounds like you have all those conditions met - any chance that's the case?
