Yes, the Steam version can be run without Steam. Additionally Steam has auto-updating through the Steam client, Cloud Sync for savegames/progress, Steam Workshop for sharing parks/blueprints and trading cards.
GOG has auto-updating through GOG Galaxy and some wallpapers and forum avatars.
Humble donates a portion of their sales to charity.
All versions are updated at the same time around every end of the month. GOG does an additional quality assurance check to make sure the game is running properly before releasing the update, which usually takes 1-2 work days.
The only other difference I can think of at the moment for the future would be Achievements, which don't exist on Humble.
One more question: Am I correct that when buying the game from the Humble store, one gets the DRM-free version and a game key for Steam?
