When I ran through this mission I just used the tunnel as is, one track in each direction, with the line splitting into pax and freight stations after they leave the mission provided track sections near Dover and Calais.
Worked for me without issue!
As a work around, try reloading an autosave a few years back before you built the extra sections and see if it works.
I did manage to split the line to just head to seperate pax and cargo stations on either end, both fed by trucks really (the same trucks that were feeding the docks before). Managed to get the objective with 3 TGVs and two frieght trains sharing the line with pretty much no big traffic jams!!
