You can also click on the Info panel, bottom left, then click on the City icon (bottom left) and a list of the cities comes up. Click on a city in the list and chenge the name in the box that comes up using the method above.
In fact, the very first thing I do when starting a new map (which I do often) is change all the city's names if needed to something shorter if it's too long, or easier to spell.
As a side note, to me city names aren't set in stone, nor do they have to be realistic. I may have a Mayberry, Area 51, Nowhere, Sniffles, Deadwood, Cookie, Worthless, Sewer City, Smelly, or some other goofy name. It's just a game, so why not have some fun? Besides, who wants to type "Milwaukee to Cincinnati"?
Perhaps the best alternative is to install one of the town name mods so you can select a different or more realistic list of names, although placement will still be random.

This is the path on my computer. Yours is probably the same:
C:\Program Files (x86)\Steam\SteamApps\common\Transport Fever\res\config\name2\usa\en
The file is called towns.lua.
