Being able to repair a train is something I'm surprised they did not include. Especially with Train Fever there was an achievement for running the 1850 starting train till year 2000 (if i remember right). I would love to see this implimented with the requirement of returning the train to the train depot. There are some older trains which i love and would continue using the whole way through the game.
As for added new stuff to them, there are plenty of mods which do repaints that not only add a new color scheme but some of them slightly change the look.
Mea culpa! I've not seen that in the let's plays that I've watched and I'm working on the trucks only challenge right now.

Transport Fever in many ways is a macromanagement game, especially once your infrastructure begins to grow. The small details often become lost when you start expanding beyond a certain point. Unless you specifically restrict yourself to building a handful of lines that you can spend time on and micromanage, what you're asking for, beyond customizing liveries (ie the look of a vehicle), is already in the game.
We can already "repair" vehicles by using the Replace Now feature, even on an individual vehicle basis (ie you don't have to replace the entire line). You can send trains back to depot, there is a button for that.
There is a growing collection of mods that have livery variants of various trains and wagons, so if you want for instance an Alco PA with a different look, you have options. With that said, I would rather the different options be available as a drop down menu in the buy trains menu, in much the same way as you can choose a color, rather than each option being a separate purchasable wagon. I've otherwise avoided modded vehicles mainly for this reason.

You used "I would like" or "I would love" in your original post 3 times in 2 sentences.
I simply pointed out the game's work-arounds. I know of no (current) train game that simulates "breakdowns" (even the super-realistic "Trainz" or "Train Simulator").... except for Railway Empire, where a train will randomly breakdown, but you can't do anything except allow for the passage of a short peroid of time, then they will automatically fix themselves and continue on. Also in that game you can "research" train upgrades, but they don't apply for the current engine. In TPF, there's no "research" or "upgrades"- it's automatically done for you when you replace the engine or wagon with a better one. As for no longer being able to purchase old models that have passed their prime (I can't run down to the Ford Dealer and buy a new Model A either), there's a mod for that. Lucky for us, an engine runs just as well, and just as fast, at 20 than it did when it was new (though "aging" is graphically simulated by the increasing grime and rust).
I get that you want a more "realistic" train simulation where trains can be "repaired" (and maybe even crash, slow down with age, etc.), but this game's focus is on creating and managing a transportation network that's efficent and makes money, and to that end the developers have "simplified" the game in some ways for playability.

You don't get to delete posts just because you don't like how the discussion is going (ie it's not unfortunate), but your "dirty delete" as it's called make the thread appear to be different from what it was.
As to what you NOW want to do, yes, you need to sell or assign them to a line to pull them from the depot so that you can delete it. That is how you move them to a different depot. Unless you're hanging onto a really old or out of date vehicle though, you're probably better off just selling it if you don't plan to use it. Vehicles in depots cost around 50% of their running costs. Interestingly a vehicle that is waiting at a stop for a full load only costs 40% of their running costs, making it actually more cost effective to setup a fake line somewhere, assign the vehicle to the line with wait until full load designations and just ensure no one bothers to show up to ride it.
The zig-zag station is really handy for creating yards. Put it at each end of a yard, create lines that bounce between the two stations, set the line to wait for full, with a unlimited wait duration. Then assign a train to those lines, it will go sit.
You can also use the zig-zag to put stations in front of each depot, then create a line connecting those, this will allow you to put a train on the depot connecting line and send them back and forth.
This used in conjunction with yard lines, will let you move trains around however you wish.
