Regarding your second issue with the livestock problem, my first thought is that you inadvertently used the wrong type of station. I do it all the time. However, complex lines can be tricky to set up if you're going to have multiple transfer locations getting cargo from here to there. I assume that the final destination for the livestock is a food factory. But even if you have everything set up right, it often takes a while for the entire chain (livestock -> commercial building) to get in sync and running properly.
I am having more problems though. Trucks are loading from the station near the train station. This was an issue before the train as well. I don't know how, but there's food in the steel factory.
Can I prevent trucks from loading from a station?
No. Lots of people want that. The best thing you can do is to use specific cargo types when buying vehicles. If you buy boxcars with automatic cargo, then they'll be able to carry food as well as anything.

Why wouldn't you use a dedicated cargo line and passenger line with 2 seperate stations? Why drop all cargo to passanger station with available cargo tracks?
