Wheels of pain
How many thralls can be broken in the wheels of pain? I am guessing the number of handle bars which is one for the lesser and four for the next wheel. Do I need to replace items when I get better feats or do I have to destroy the old and build the better one?

1, 4, and 8 respectively (as you guessed). You do want to build the bigger/better things, but you might wanna just throw the old ones in a chest until later (you can just dump 'em into your recycler anytime you tire of storing them). Be sure to place wheels on foundations, as they can timeout unexpectedly on the ground.

Regarding Feats, you'll eventually run out of feat points, at which point you'll want to drink a potion that allows you to re-pick them. You'll notice you don't need every feat all the time, just some of them. Like once you build the Garrison Smithy, you don't need to pick that again as you get the feats you need without it. Rinse, lather, repeat.

As you can see I already have three prisoners in the wheels. A Tieer I warrior, a Tier III warrior and a Tier II Archer. Now If can just figure out why it is taken almost a week in R/L to break them. I suspect a MOD issue. Annonying that MOD issues can take a while to solve. I am playing solo so I can adjust things via the Admin menu but I don't think the menu changes are taking. My animal hasn't even begun after three days in R/L!

Make sure with the animal that whatever you're feeding it, it'll eat. Perhaps that's why it hasn't started.

If you're playing Solo (without a dedicated server), then the only 'time' that exists is when you're actively playing. This will make t4s take a really long time, so you might wanna get a good slaver asap.

I have played before so I know how the game should work. It's not working right so that is why I suspect a MOD issue. It looks like I will not solve it today so maybe I'll solve it another day.

On single player game everything stops when you close the game, so your thralls are converted only when you are playing. Changing thrall converting time multiplier does not take effect on thralls that are already converting, their timers are set according to multiplier that was set when the conversion was started.
Also note that the setting is a multiplier, so higher the value the longer it takes to convert a thrall, the lower the value the faster conversion.
If your animals do not start to tame in your pen even if there is proper food, you have probably changed crafting cost value on settings and that messes it up.

The training time for pets and thralls is a multiplier so you want it really low. I believe 0.10 is the lowest you can set it to and that's practically instant. I found something around 0.25-0.4 to be good for what I like in single player. Like most server settings it's worded ambiguously and easy to get backwards. If you change the setting it won't apply to anything already in progress and I don't believe restarting a solo game will fix that which could explain why it doesn't appear to work. It's been a while since I messed with that setting, if anything has changed then I have no idea what's causing your issue. I use a ton of mods and don't recall ever having one break base game crafting unless it also broke the related feat so if you can still build the wheel of pain you should be OK. If it is a mod conflict it may be two mods that both affect the wheel making the game freak out but usually that breaks it spectacularly and you can't even get the thralls into the wheel without crashing from my experience.

Pet's don't always use the food you expect and it's not always the same as what they'll eat once your tamed them, like bears for one example, that one drove me nuts until I broke down and searched the wiki. (it's fish for them BTW, no savory or exotic flesh the picky ^#%@$). I have had issues with modded stables and animal pens not working at all with non-modded animals.

Edit: Apparently turning Wheel of Pain into an acronym is also a dirty word...

i would go for fragments of power for more feat points.
