End game I tend to use some of the high-end 2H weapons that the Assembly can make - things like The Afflicted or Nordic Unwellness. Ilden Flame is another favourite for my thralls. It's true that many thralls don't use complete combo attacks but some of the top end EEWA weapons do so much damage that it really doesn't matter all that much.
Alternatively, the Valiant Blacksmith also makes some pretty tasty weapons, either of the Condemned or Oblivion varieties.
Edited to add: if you're in a SP game or have your own server, you could always award yourself or your favourite thrall with one of the truly OP weapons like the Frostmourne or the Godly Remnant.
Something that kind of surprises me about EEWA is that despite all the super high end melee weapons, the Reach of the Red Mother is *still* the best bow in the game.
