EDIT: NM, we found the log data. We found in the log that the horses are supposed to be returned home, yet they aren't there? How is that possible?
Is it maybe empty because it's been a few days? We mean the ingame log, is there an other log we should check? Like in his PC files?
Also, do you have a step-by-step on how to do this? We're not sure what to look for.

Like I said in the OP, that didn't happen. We think it's a different situation because we told the pets to stop following INSIDE a dungeon, not outside in the open world.

1. Follow.
2. Guard.
3. Dismiss.
To stop them from following, you must have placed then on guard. In my experience you can't set guard inside a dungeon, so they must have been placed just outside. Once placed, that spot becomes their home. They may be pulled away from this spot by a mob and then show up in the log as returning home.
Some dungeons have two entrances, so be sure you have checked both. It is also possible they fell through the world mesh and are not visible. Sometimes when this happens you can still see a shadow.
When following pets can set guard, stop following, go to inventory, and stats.
When guarding or returning home they can move and guard, follow, go to inventory, stats and break bond (dismiss).
When originally placed this becomes their guard spot, this can be changed by using the set guard and move and guard commands.
If you die or set them to stop following they will eventually return to the last guard position.
Thralls cannot be set to guard in a dungeon area or near settlements, camps ruins cities etc.
This is exactly why we had commanded our horses to "stop following" inside the dungeon. We triple checked every time we played to make sure the ONLY "stand guard" location was our home base (bedroll location). We do this with all our pets/thralls to make sure we could always find them there and not have to look for them again in the open world.
We tried this, thank you so much for the suggestion!! The mod tells us that indeed, the horses SHOULD BE HOME, however, they are absolutely nowhere to be found in our game around our house. I suppose they fell through the world mesh? If so, is there any way to reset them or anything?

So the current situation is this: a mod shows us that the game registers the horses to be around our house, the game itself however does not show them anywhere. Is there anything else we can do about this?
EDIT: Our feeder box also lists the missing 3 pets. The situation gets worse and worse ha!
You can try the Better Thralls mod and use the whistle to see if that will summon them from wherever they are.
You can try turning on admin and ghosting into the location you believe they are. (In the admin panel, its a checkbox for Ghost, or simply type Ghost in the CMD. Then type Walk in the CMD when done).
You can create a new one using the admin panel. Summon a new Horse via the "Other tab" in the Admin Panel, then do the following:
Put the Follower on Follow.
In CMD, type LevelFollowerUptTo (number)
LevelFollowerUpTo 20
LevelFollowerUpTo 15
etc
THANK YOU!! With using Ghost mode we found them miles and miles underneath our house. We suspected as such, this is so annoying! I'm glad we were able to solve this (with all your suggestions, again thank you!!) but it's a real pain HAVING to use mods to fix something that shouldn't happen in the first place.
I hope this thread will help others who have the same problem.
