Your question is dependant on what you want to build.
A great site for an impregnable fortress isn't so great for a palace with verdant gardens.

Technically speaking, the North (green area) has the highest concentration of resources, and the largest variety of resources in a local area. This is important early game, but less important once you have a map room with all the obis.
If you are in single player here are few suggestions.

1. Build somewhat close to an Obelisk.
2. A place with nice view.
3. Jungle rains 90% of the time.
4. In the north it rains 60% of the time.
5. Look at how well your computer handles some of the Biomes. My computer tanks in the Jungle and the North. Especially when it rains which it does all the time. Once you start building there it will make it worse.

One of my favorite spots is north of Seperneru. Oasis of Nekhet is a pretty spot. Sepermeru has a lot of decent thralls and its easier to get them there than most other places. Sand Reaper Queen is close by and I find that is the easiest World Boss to farm for keys even without any mods to lower HP. If you build on the north side of the oasis, sandstorms miss this area.

Another spot is around Claw Outcrop or Scoundrel's Gateway. Close to the Black Galleon for thralls and close to the Obelisk by the Sinkhole Obelisk. Sandstorms hit this area.

Highlands are love.

Dont need to be near an obelisk for you base. At least I dont see a use to, unless you build your map room somewhere else again I dont see the point of that. You have your perm bed at your base if you need to get there quick.
I would also agree with North, my preference is Frozen North, South by South West of Dragonsmouth.
The North has all the resources that you need nearby.
Thralls are stronger in the North, you are 1 minute run from the volcano.
Enemies are stronger in the North but you get better rewards in loot.
Also it doesn't rain much in the frozen north, snows from time to time and is cold so you need to have ways of keeping warm.

Also the location I mention is close to 4 bosses, within 5mins running approx to all. Plenty of thrall camps nearby(within 5 mins run) also. Thralls are naturally stronger in The Frozen North and Volcano. Tier 1 thralls have the same HP as named thralls down South. Named thralls up north have 4 times that of named down South

I've made 3 screenshots on my steam profile for you to see where I'm talking about.
In the area of D 11/12

The only thing I'll add to that is the thralls in Septemeru (Relic Hunter City) were made equal to New Asgarath/Dead Mounds thralls, so if you do settle down south, put a ♥♥♥ near Septemeru to capitalise on that.

OP,
You best bet is to discover your favorite spot on your own.

As for me, there have been some sweet and juicy spots that I loved building. But that changed the day world bosses got put into the game.
So now ... finding a good spot now is tough work, but I know I'll find it..... some day.
