And for your original question - I don't entirely know if TF2/other Source games can spread malware (there were rumors about saigns spreading some form of malware), but if you're concerned about it, go into advanced options and disable HTML MOTD's.
Although this is not the case, there was an incident that involved Skial servers switching from Pinion (widely regarded as a ♥♥♥♥♥♥♥♥ due to use of forced wait times and Flash which is buggy at best) to some rogue advertisement using a Java exploit to inject a virus on any player's computer. This may be the reason Java was disabled for HTML MotDs with the March 19th, 2013 patch.
That was 7 months ago. Your friend most likely got the virus from something else, not TF2 or any other Source Engine game. Do not worry too much and besides the SteamApps things are, as mentioned above, happening to a lot of people. If you do feel you might be traversing into dangerous territory, disabling HTML MotDs is a good thing to try.

Yea stuff like java....
The only thing anyone can do is just keep your system fully up to date with patches, make sure to keep flash/and any java/adobe nonsense up to date as well...and anti virus.
