I would say use a silent invis watch (not dead ringer).
However if the engineer(s) know what they're doing it will be hard even for a good spy since there only need to watch 2 entrances so you will also need some luck and good timing
If there's just one or two, try and wait until only one is in the room. Use the Sap and Stab technique if possible, sap the buildings and try and follow the Engi, be ready to backstab him as he tries to save one of the buildings, as well as immediately sap it again in case he does manage to save it right as he dies. If the Engi chases you, use your Revolver. If both Engis are in the same room you'll probably need some help to take them down, or try to distract one of them, lure him away from the Sentries and then kill him, so that you'll only have one Engi protecting the nest.
2. Go with a suitable disguise, for example: IF there are many engineers then go engie to avoid being caught, never ever disguise as a class that is not on the other team
3. Sap then stab the engie with your knife of your choice BUT if you want this to be easier, use YER so the sentry won't target you when the engie removes it
4. Never try to attack the engie nest when there are other enemy players around unless your teammates are distracting them

another thing have you tried shooting his stuff? while a sapper is placed you can speed it up by giving his stuff a few shots
Dont use the dead ringer when infiltrating a sentry nest or even just a single sentry. Stock or CnD is way better when trying to get in there.
Red Tape should also only be used when there are multiple engineers. If there is only one engineer, use stock.
With that out of the way, what I do is usually sit on top of the dispense, waiting for the right moment quickly decloak, stab the engie and then sap. (Other way around can work too.)
