1 - The Developer is still Updating the game!
2 - The player don't OVERRIDE OFFICIAL DEVELOPER DISTRIBUTED FILES with third-party files (such as mods or mods that aren't published to steam)
COD in other hand fails to do item number one, leading their players to go towards item number two, which, unless VALVE states otherwise it's not TEAM FORTRESS 2 case and won't be for a long time.
NOW, i don't know how SERVERS built on top of Custom Team Fortress 2 Versions of this source code will behave alongside with Vanilla Team Fortress 2 or if it will be possible to Connect both Versions (since doing so would require Overwriting the Current Runtime of the game and then apply it for a quick-connection through startup).
With the least of acknowledge in deep parts of Game Programming i have, i might say that the only concern people should have is with Community Servers (even with those, there's a game option called "allow download of content in Community Servers" or something that would prevent of downloading unwanted things)¹, playing on Official VALVE servers would be as safe as going walking in the park.
Append¹: Said option would help to prevent Download of things like scripts, models and such things but as i said i don't know how Vanilla and Modded Game Versions would inter-connect, one thing that VALVE might need look into is to Block connection between Modded and Vanilla versions, which would put an end to this question once and for all.
Append²: This also goes for the BOT issue, doing BOTS with CUSTOM VERSIONS might not work properly with VANILLA Version, they can do extra things on their end, but not on the VANILLA game end, but this i might say that is a expeculation since i don't understand how bots are built or operated from their end.
