If anything, the game is non-canon, due to being able to have weapons that don't exist until after the Blu team ceases to exist.
Isn't the 6-part-comic the only one which isn't canon which valve mentioned before?
And those Robotic Boogaloo hats, which were from that non-canon comic.
All in all, though, I think the game's just there, while the comics fill us in on the world and other stuff that's there. THe game probably bends the general rules for fun as opposed to consistency.
