Your best chances are probably comboing with Jarate somehow. You could also be sticking near your team, and they'll handle most of the work.
there are no hard counter on scout because sniper have no hard counter as all, as he have to actually be away from all other classes to be effective, heck, all the example for counter you presented ecxepting the engie where based on abilities
the thing is, you just have to quickshoot the head, only an overheal scout can survive a quickshot and if an hoverhealed cout reach you, either you or your team are doing something really, really wrong
Nothing to do about it
Just like what is a spy supposed to do against a good pyro, or a medic in close combat against a good full-hp heavy, or a pyro at mid-range vs a good full-hp heavy
If he does get close, try to fight him in a tight corridor, it's easier to get a quick headshot that way.
If all else fails, Jarate + Stabbing time, will take 1 to 2 hits.
