Also, making a war between Scout and Engineer is kind of pointless, Engineer is a hard counter to Scout, so the war would be one-sided. In the past, the wars were fought between classes that fill similiar roles, for example Sniper vs. Spy (picking off important targets), or Soldier vs. Demoman (using projectiles and being the main damage dealers in a team). Scout has a completely different role than the Engineer.
EDIT: Oh, I understand. These are the only three classes left that didn't participate in a Class vs. Class update. In that case, Engineer vs. Medic would make more sense, since both are supportive and very dependant on their team, but it's still very unlikely to happen.
Since there are only 3 classes left without a war, these classes being Scout, Engineer and Medic, I think the most reasonable war would be Engineer vs. Medic. The reasons are:
1. They are mild counters to each other. Medic's Medi Gun is the direct counter to Engie's Sentry Gun, while Engie's Sentry Gun is the direct counter to Medic's Kritzkrieg (Quick-Fix and Vaccinator are kind of middle-ground).
2. They both fill similiar roles. Both have means of supplying teammates with health, and as a result, they're both very dependant on their team's performance. Engineer lets people get quicker to the battlefield, while the Medic lets them stay on the battlefield for longer.
3. They have the least weapons in the game. According to TF2 Wiki, Engineer has only 11 unique unlockable weapons, and the Medic has only 10, making them the least "geared up" classes in the game.
