That's quite telling that you don't have a solidly explained story. You mentioned somewhere you were inspired by Half-Life 2 by the way it left loose ends. But half life 2 is going to be followed with Half Li--... Well in theory it's going to be followed by Half Life 3 one day.
In other words it plans to tie the loose ends up. It just hasn't yet.
The game doesn't need to spell everything out to have a good story.
And yes, the girl is obviously your daughter because her room is inside YOUR house from the start of the game, past the one door you can't access.

3. At one point I pressed a button which I though made a missile go off, did I fire a missle or what?
4. Who were all the ones talking to me on the trains messages?
5. The guys I met at the station with 1 building and they were planning on doing something to me? I have no clue what that was about.
There was also the tunnel obviously implying you were on a different planet by having two moons (or some heavenly bodies) in the night sky as well.
